Abstract: Complex biological and ecological processes are often governed by a myriad of variables.  Since these processes are usually modeled based on a manageable number of variables, their analytical structure exhibit uncertainties, or fluctuations, or noises, as a rule rather than as an exception.  Moreover, these systems frequently involve discrete entities, and their processes are often nonlinear.  The goal of this tutorial presentation is to present the stochastic algorithms developed in the last three decades that interpret, analyze, model and simulate these noises of nonlinear, discrete processes. The “internal” noise is caused by the fact that the system itself consists of discrete particles and many secondary variables associated with the particles are ignored; it is inherent in the very mechanism by which the process evolves.  Small discrete systems governed by a large number of variables often exhibit notable internal, or system, or minimum fluctuations.  In the absence of external noises, they present the minimum fluctuations.  The spread of an epidemic within a population, the birth-death-illness-migration of a population, the populations of patients at various stages of illness, the virus attacks of T-cells, the control of gene transcription by a small number of protein molecules, and the diffusion of a molecule into a medium cannot be predicted precisely due to their inherent complexities, thus, these processes exert internal fluctuations.  Many of these processes, such as the transmission of an infectious disease, are notably nonlinear in nature; however, in most cases, they have been approximated as linear processes due to the lack of adequate analytical methodologies for finding their solutions. Modern development in stochastic processes renders it possible to circumvent the simplifying assumption of linearity imposed in the majority, if not all, of the past works.  The discrete state, continuous time stochastic processes can be analyzed by the master equation in the following general form (Oppenheim et al., 1977; Gardiner, 1985; van Kampen, 2001):

                                                                        (1)

where  denotes the probability of the system to be in state  at time , and  the transition probability per unit time from state  to state .  The master equation is a gain-loss equation for the probabilities of the separate state .  The first term is the gain of state  due to transitions from other states , and the second term is the loss due to transition from  into other states.  For a system involving a set of random variables, or a random vector, are either constant or linear functions of is a vector and  is a matrix.       When all elements of the transition intensity functions  are either constant or linear functions of , Eq. 1 is considered a linear master equation; otherwise, it is considered nonlinear.  Simple linear master equations such as Poisson, birth and death processes can be solved by induction (see, e.g., Karlin and Taylor, 1975).  For processes involving large numbers of random variables, full solutions of their joint probability distribution function are usually difficult, if not impossible, and it often suffices to determine only the first and second moments of the resultant probability distribution.  These moments can be found by taking the averages of the master equations or by the method of joint probability generating function technique (Karlin and Taylor, 1975, 1981; Chiang, 1980). The method of system-size expansion has been firmly established by van Kampen (1976, 1992) and is widely accepted by now for analyzing nonlinear stochastic chemical and physical processes; however, it is much less known in the biological fields.  The system size, S, has been proposed as an expansion parameter because it measures the relative importance of the noises.  For a linear system, fluctuations or variance, are of the order of S1/2 in a collection of S entities.  As a result, their effect on the macroscopic properties is of the order of S-1/2.  It is expected that the joint probability for the nonlinear system, , will have a sharp maximum around the macroscopic value with a noise of width of the order of S1/2.  Thus, when the higher order moments are ignored, the approximated joint probability becomes a time-dependent Gaussian distribution.  The technique gives rise to the deterministic macroscopic equations and the equations of noises for the master equation; the latter is a set of linear Fokker-Planck equations whose solutions are well established (Gardiner, 1985; van Kampen, 1992; Risken, 1996). Monte Carlo procedures have also been implemented for the simulation of complex linear and nonlinear processes that cannot be approached by the master-equation algorithm.  A well-developed class of Monte Carlo simulation procedures, the Metropolis method, essentially shares identical computational bases with the master-equation algorithm mentioned above.  Specifically, the assumption of Markov, or semi-Markov for the time-dependent processes, property of the random variables leads to the definitions of transition-intensity functions (see, e.g., Gillespie, 1992).  The probability balances of various events on the basis of these intensity functions lead to the master equations.  In the Monte Carlo simulation, the system’s state is simulated by a step-wise, random-walk scheme based on the same intensity functions as those established for the master-equation algorithm. In this one-hour lecture, I will present the formulation of master equation, the fundamentals of system-size expansion, and the procedure of Monte Carlo simulation.  The theory will be illustrated by two biological applications; one on the tumor growth and, the other, epidemic within a population.

Modeling 3D Flows in Arbitrarily Complex Domains with Deformable Immersed Boundaries: From Hydrodynamics to Biofluids

Prof. Fotis Sotiropoulos

G. W. Woodruff School of Mechanical Engineering

Georgia Institute of Technology

Most flows of technological and/or biological significance take place in complex multi-connected domains with moving, flexible immersed boundaries, occur over a broad range of Reynolds numbers and flow regimes, and are dominated by large-scale, organized unsteadiness and vortex shedding.  I will discuss the challenges encountered in the numerical simulation of such flows and summarize recent progress toward the development of an advanced computational framework for predicting flows in complex, dynamically evolving domains.  I will describe numerical algorithms based on two modeling strategies: 1) domain decomposition with structured, boundary-conforming, overset grids; and 2) hybrid Cartesian/Immersed Boundary sharp-interface approach.  I will also address the issue of turbulence modeling and emphasize the promise of unsteady Reynolds-averaged Navier-Stokes (URANS) and hybrid URANS/LES methodologies in simulations of complex engineering flows at real-life Reynolds numbers. I will present results from a broad range of applications in hydraulic engineering, cardiovascular fluid mechanics, insect flight aerodynamics, and aquatic locomotion hydrodynamics.

Abstract: The lecture deals with some open problems from the area of symbolic and semisymbolic modeling of linear systems, focusing on combining the symbolic, semisymbolic and numeric computation. The main pending issues of (semi)symbolic/numeric analyses of large linear circuits are outlined. Their solution requires cooperation of workers from the areas of numerical mathematics and system/circuit theory. Special algorithms have been developed, which are integrated step by step in the SNAP (Symbolic and Numeric Analysis Program) and CIA (Circuit Interactive Analyzer) software tools. Some demonstrations of SNAP capabilities are included.

Artificial Intelligence for Multi-criterion Decision Making

Prof. Jerzy Balicki
Naval University of Gdynia,
Computing Science Department,
ul. Smidowicza 69,
81-103 Gdynia, POLAND

E-mail: jbalicki@amw.gdynia.pl

Decision making for complex systems are based on multi-criterion-optimisation. For instance, a task assignment in a distributed computer system may reduce both the total cost of a program run and a workload of the bottleneck computer. Moreover, it can decrease the cost of computers if a selection of the computer sort is carried out. A total amount of the system performance is another measure that can be minimized by task distribution. The probability that all computers remain fault-free during the execution of the modules assigned to computers is the first criterion of evaluation task assignments.
Above benchmark problem can be formulated as a multiobjective combinatorial optimisation question, which is solved by an approach based on artificial intelligence. It is applied for finding the subset of Pareto-optimal solutions.
Genetic algorithms, evolutionary algorithms, evolution strategies and genetic programming are the alternative evolutionary approaches to the modern metaheuristic multicriteria optimisation methods such as simulated annealing, tabu search or Hopfield models of neural networks. Especially, genetic programming paradigm is implemented as a genetic algorithm written in the Matlab language. Chromosomes are generated as the Matlab functions and then genetic operators are applied for finding Paret-suboptimal task assignment. Results are compared with outcomes obtained by an adaptive evolutionary algorithm.
